Paris layover: rule of thumb
You should have a minimum of 7 1/2 hours between flights before you venture into the city. Allow at least 3 hours for passage through immigration and security from your return to CDG and your connecting flight's departure, and that's assuming your bags are checked through to you final destination. These lines can be brutal at CDG and they don't care. That said, if you have a late afternoon or evening flight out of CDG, things get better than they are earlier in the day, but don't assume anything...allow three hours. This just means that you might not be as stressed.
That said, I would suggest that instead of the Eiffel Tower, you consider traveling to Notre Dame. Unlike the Eiffel Tower, the RER B line is direct to this part of the city, but you will have to make transfers to get to the Eiffel Tower. This link may make things a bit more clear:

Notre Dame is my favorite part of Paris. From the St. Michel/Notre Dame RER stop and depending upon how much time you have to be in city, time yourself so you have equal time to walk back to the station from wherever you might venture. Buy a round trip ticket at the CDG station so you don't waste your return time standing in line for a ticket back to CDG. Stay focused on being at the station for your return trip. After spending some time around Notre Dame, cross the Seine at Pont Neuf, round the corner at the Louvre, and head forward through the Jardin Tuileriers, Place de la Concordeand depending upon how much time your have, toward the Champs Elysees and l'Arc de Triomphe. The Eiffel Tower will rise in the distance to your left. We feel like we are in Paris when we take this walk and when we go the the Eiffel Tower, "we are at the Eiffel Tower."

Spain: 2 weeks. Do you recommend Barcelona over Madrid? We also are going to see a friend in Santandar for one week
France: Chamonix looks amazing or is there another area is Southern France you like. We may or may not make it to Paris.
Switzerland: We want to see the cute mountain towns and do some hiking. Any base area you recommend? Number of days required. Maybe 2 different bases for a few days each.
Northern Italy: I want to see the Dolomites and we want to take the kids to Venice
Austria: My son wants to see Salzburg and Vienna but Innsbruck and Hohe Tauern National Park looks gorgeous
Slovenia: Bled and Mt Triglav looks amazing but wondering about places with historic significance in Slovenia. Or could we skip Slovenia.
Croatia: Plitvice Lakes National Park and Split
Hungry: Budapest (A must)
Poland: Krakow, my boys know everything about WWII and they want to see this.
Southern Czech Republic and several small towns.
